ctutil -run on Unix failed with error "invalid option" if command list file had EOL in DOS format

An error "Invalid option" was returned by ctutil -run on Unix/Linux systems if the command list file passed to ctutil had end-of-line (EOL) characters in the DOS format (CRLF). the logic has been enhanced to correctly accommodate all line ending formats.
